One of my favs is "You'll never rule me now, though you may stand upon my grave". I get the chills hearing that part often.
Not my all time favorite, but definitely one of JPs best.

While for the most part, especially on more recent releases, I find myself disinterested with Dream Theater's lyrics, a couple standout works.

Scarred and Trial of Tears stand out. Glass Moon is pretty good too.
Trial of Tears (wasteland section), Learning To Live, Space-Dye Vest, A Change of Seasons, Losing Time/Grand Finale, Bridges in the Sky, Breaking All Illusions, Beneath The Surface and maybe my favourite: Octavarium.
Space-Dye Vest, A Change of Seasons, and Voices. Most DT lyrics are... bad... But I like these.
'If I seem superhuman I have been misunderstood' is one of my favorite lines from any song ever.

Another World section from ACOS is one of my favorite DT lyrics ever, especially "Oh come, let us adore him, abuse, and then ignore him."
I actually like the lyrics to Blind Faith, "Sorry you must excuse me. I've painted my own Mona Lisa. She's fixed everything, now I'm spoiled beyond my wildest dreams."
I like the lyrics to the first movement of Octavarium, but actually not as much the lyrics as the delivery of the lyrics. It's perfect. This also goes for Voices, where the delivery shines.
From ADTOE there's Breaking All Illusions, "Emrace the days, don't turn away. Life's true intent needs patience. Karma starts the signal."
Then Bridges In The Sky, the whole chorus is great.
Learning to live, Metropolis, 6:00, Space-Dye Vest, The Glass Prison are all good as well.
