As I said before, This riff sounds really close to The Great Debate @ 11:20 and Rush's Natural Science @ 2:20 as well...

I'm not sure I understand. It's not as if Surrounded had been written before Through the Looking Glass.

Also I'm surprised to see many people who had not pick up the Jingle Bells part in Octavarium. I'm usually very bad at finding nuggets like that, but I thought this one was very evident.

I say this all the time, and almost no one believes me, but the beginning of Peruvian Skies pretty much IS the beginning of Bleeding Me by Metallica.

In fact I'd believe that.. That's the first comparison I've made in these videos.. (The video also shows similar solos of Rata Blanca/Pink Floyd and Wither/Bohemian Rhapsody..)

I think I figured out why The Enemy Inside sounded so familiar the first time I heard it:

The first half of the bridge is very similar to the opening verse of Prophets Of War, (then it develops similarly too for that part)
The end of the bridge "And no magic pill.." sounds a bit like "where do you belong" from Anna Lee.
And the guitar solo sounds like The guitar solo from OTBOA

I don't think this is a nugget but I got my second copy of Sex and Religion by Vai a few months ago and while listening to it, I noticed that the album had (at times) remarkable characteristics similar to Falling Into Infinity by DT.
Who think S&R was a big influence (probably on Petrucci) when writing FII?

It's true. It's well known at this point.

Between 5:51 and 6:07 of the song "In the Name of God", there was a hidden composition buried beneath the far louder sounds of the song itself which lay undiscovered for over a year and a half. The band did not tell anyone that a hidden "nugget" (as it became known amongst Dream Theater fans) was present in the song, and only when Mike Portnoy mentioned it in his Mike Portnoy: Live at Budokan Drum-Cam DVD over a year later did someone find it. The Mike Portnoy message board was rife with fans scouring the song looking for what it might be, until a fan going by the pseudonymous name "DarrylRevok" mentioned that from 5:51 to 6:07 there appeared to be morse code audible, which Nick Bogovich (user handle "Bogie") isolated and discovered that when translated to English, the phrase "eat my ass and balls" (a Mike Portnoy catchphrase) was the result.[10]

My recollection backs up your recollection, that it was last minute thing that only JR and MP knew of.
I'm sure it would take all of a minute to find MP's post on his forum with this information, but meh.

All of the sound effects on SFAM are stock. Those girl screams in particular have been used so many places. I think the gasp sound effect might even be from the same set used in Goldeneye 64.
