The Dark Eternal Night is definitely the heaviest.

That, but I prefer The Mirror. The riff is so simple, basically a single note, but it's a punch in the face, especially when the drums kick in.

I could actually go all the way back to Awake and select The Mirror, but they have indeed made plenty of heavy songs in the new millenium. The Glass prison, This dying soul, The Dark eternal night and A Nightmare to remember are among the first ones that come to my mind.

I thought about this one as well, but went with This dying soul instead. Honor thy father is fairly heavy, but in terms of tempo, it is fairly straightforward. What puts This dying soul on the top are the shifts in tempo that add to the heaviness quite a bit.

There are a number of contenders, but for me This Dying Soul is the one that stands out.

One of the few of their songs which is unrelentingly and one-dimensionally (in a good way) heavy, from the word go. Straight in with the double-bass and it just builds from there, with the dark, aggressive and percussive vocals, and the riffs, solos and fills just keep getting heavy and crazier right up until the climax of the song, with that insane unison at the end.

TGP is also a contender of course, but even that has more melodic parts than TDS, as it seems that with TDS they really tried to push the heaviness aspect even further (which was the intend behind Train of Thought as a whole, of course).

Also worth noting some MM era tracks here:

-Bridges in the Sky with that grinding palm muting in the second verse, as well as its tense, spidery riffwork in general
-The Enemy Inside has arguably the most sonically intense first minute out of any DT song, with that Nevermore esque flurry of notes being complemented by dense fills
-Enigma Machine just hits you like a brick when those first chords come in and then it holds on that deep groove
-Illumination Theory plays with the lowest tuning that the band have ever had and it has its effect on the song, giving it this really immersive and grandiose wall of sound that gives it that extra kick
-A lot of Distance Over Time could qualify for simply the way its mixed (the crushing endings of Untethered Angel and S2N being notable), but Room 137 has that really sharp tension and release in its main riff, bolstered by the odd time signature and tom-heavy beat, while Pale Blue Dot's instrumental section sounds absolutely blistering with the album's powerful mix

It depends on what one considers heavy. The first one that came to mind was The Enemy Inside but if you're including vocals then Lie comes to mind.

Nah but in all seriousness, I would say it's between Lie, The Glass Prison, This Dying Soul, Panic Attack, and The Dark Eternal Night, but I'm leaning towards The Glass Prison.
