Beneath the Surface is written from Tails' perspective in Sonic 2 -- he is looking at his strained relationship with Sonic and how this correlates to the eventual decline in the series' quality.

Some day you would be there for me (Tails is referring to how he continually has to use his flight to catch up with Sonic when he falls behind/dies)
When the stars above aligned (Obviously referring to Sonic 1's Star Light Zone)
When you weren't so consumed (By purple water in the Chemical Plant Zone)
I kept looking for the clues (To where to find the chaos emeralds)
So I waited in the shadows of my heart (Referring to Shadow the Hedgehog, whose arrival would mark a decline in the quality of the main Sonic series)
And the still the time was never right (Obviously Chaos Control)
Until one day I stopped caring
And began to forget why I long to be so close
And I disappear into the darkness
And the darkness turns to pain
Never went away
Until all that remained
Was buried
Deep beneath the surface
(The chorus is about how Tails falls away from Sonic -- he stops caring about being close to Sonic, because it is evident Sonic does not care about him. Tails "slips into the darkness", which is a metaphor for his falling out of view of the player after getting caught behind an obstacle Sonic passed with ease -- this foreshadows Sonic's eventual slip into darkness himself with the release of Sonic Unleashed. Again, being "beneath the surface" refers to the infuriating purple water of the Chemical Plant Zone.)
