Toxic Holocaust and Evile are awesome. Not a fan of Municipal Waste at all, however.
I felt its length in quite a few places.

nice, Municipal Waste isn't exactly my favorite either (extremely cheesy at times) but still good.
Do you know lazarus A.D. or Warbringer?

Seen em both live. Lazarus A.D. is really good but Warbringer is easily one of my all time favourite thrash bands. They destroy everything :metal :metal :metal
I felt its length in quite a few places.

the thing that bothers me is that a lot of these newer thrash bands don't really do anything new with the genre at all.  They just sound like kids trying to sound like Slayer/Anthrax/Exodus, etc.

Are there any new wave thrash bands that are actually doing stuff that's not just cookie cutter 80's thrash?

Well that's the whole idea about thrash, especially in the now. There are bands making traditional styled thrash metal, just like there are jazz bands making traditional jazz (ala 1950s era, etc.). And when someone does a "nu" breed of thrash it usually gets shit on by fans of the older styles. That's how I see it. I ain't an expert on this either.

Of course Dream Theater isn't that good. Good music is obviously about 3 minute pop songs and catchy hooks.
Dream Theater aren't that good. Neither was Beethoven, or Mozart, or Bach. Pfft, 20 minute epics. Who needs that?

As someone who grew up during the original thrash years I find myself kind of dumping on the newer bands I much rather prefer going out and purchasing the new releases from the original thrash bands (Overkill- Ironbound/Testament-Formation of Damnation) I truly wish that a newer band would grab me by the balls the way the originals did, but I haven't found one yet
