The end section of Glass Prison.  One of my favorite Portnoy moments. 
Argument, the presentation of reasonable views, never makes headway against conviction, and conviction takes no part in argument because it knows.

Count Of Tuscany - that part you said, or maybe a part of the intro.
This Dying Soul - Opening minute (or maybe about 0:10 - 1:10 to get the entirety of that solo)
Learning To Live - The part including Woah oh oh and the solo after it (6:40 - 7:40 maybe)
The Glass Prison - Last minute (or maybe the minute before that)
A Change Of Seasons - 20:25 - 21:25
In The Name Of God - The ending  ("Religous beliefs..." to Woah etc.). Actually, either the ending of the first part or the second part could go in here as well ("Blurring the lines between virtue and sin..", and "Justifying violence...").

Those are some of the ones that come to mind. Probably In The Name Of God, for me.

Interesting!!!!

I have a couple of ones:

- Voices.. from I'm kneeling on the floor through JP solo.
- the part after the instrumental section of octavarium (intervals!) from score.. Amazing scream from james.
- Ending of learning to live
- A change of seasons from: I said, 'I Love You...Good-bye'... through the instrumental.
- In the name of God where it get slow at the hundreds of belivers.. untill the beginning of the instrumental.

This are the one that came to my mind.

The ending of Learning to Live.  I think the whole reason A Change of Seasons was really cut from the album was because the Gods of Metal realized how unbelievably awesome and breathtaking the outro of LTL was, and thus decreed it be the finale to I&W.  

"Whohhhhh! Whohhhhh! Whohhh-ohh-ohh-ohhhh!"

The part at the end of the soft section in Trial of Tears where LaBrie wails "I look for the way back home!" and the whole band just explodes is a not too distant second for me.

Not certain how long it is, but the guitar/keyboard interplay in the breakdown of ITNOG is amazing.
