Haken's got that prog-metal keyboard tone I just can't get into.

I'll admit I found their keyboard patches offsetting at first, but ultimately they added to the whole "aquatic" and "jazzy" feel of the album, and are now part of what makes the album so addictive for me.

I'm not a huge fan, but they were one of the genre's pioneers, so I'd say they're pretty important for your list. And I'm surprised no one has mentioned them yet.

Gotta mention Theocracy because, unless I missed it, didn't see anyone throw their name in.  While they're a bit more on the power metal side of the spectrum, they're still plenty progressive IMO.  Here's them rehearsing their song "Martyr"

Nevermore ISN'T prog, but they are progressive. Strangely enough, there is a difference. Progressive elements =/= prog.

Uh, since when the fuck did Blind Guardian become prog? They're awesome and OP should listen to them, but no way in hell are they prog. One 14 minute long song doesn't really qualify being progressive.

Now for some recs.

Hammers of Misfortune - First three albums. The fact that they were not mentioned saddens me.
In The Woods... - The Heart of Ages/Omnio. These albums have strong black metal leanings but are still amazing and the song "The Yearning of a New Dimension" MUST be listened to.

Now, I"m going to step out of traditional prog boundaries here and rec you Celtic Frost - Into the Pandemonium. Its an album that definitely transcends most 1st wave black metal and is totally responsible for the Post-Black Metal movement. So it progresses, but I dunno if I'd call it progressive  :lol

Cormorant - Metazoa is also absolutely amazing, check that out if you can.

I love Animals as Leaders, but I understand a lot of people are turned off by Bulb's production. To each his own, I think it's a smart, cheap way to make a good sounding record.

Speaking of which, there's that whole sub genre- Periphery, Tesseract etc. Melodic prog bands with meshuggah-esque rhythms underneath.

I'll plug my band too, Last Chance to Reason, we just signed with prosthetic and we play prog metal!

Um, I'm pretty sure Bulb has nothing to do with Animals as Leaders, the guitarist is Tosin Abasi.
