Just looking for pop/rock/prog songs with a theremin in it. I only know of one, which is my favorite Blur song:

I know Caverns by Thank You Scientist has one right after the second chorus, but it's just used for a brief transition and isn't a primary instrument in the song or anything.

It's the same sound, but not technically the same device. The instrument used in Good Vibrations was the same principle of tone generation, but it was controlled differently to make it more precise.
edit: Oh, Bonamassa uses on behind the solo in Ballad of John Henry.

It's an Electro-Theremin. And speaking of the Beach Boys, they use one in the song Wild Honey too (played by the same session man).

I'm not entirely sure whether it ended up on any studio songs or not, but Ulver featured a wicked good "Moog Theremin" player around the Shadows of the Sun era.

Zaz' live version of Tous Les Cris Les SOS features her improvising on Theremin.

I'll have to look up the exact songs, but Jimmy Page used one (live with Zeppelin, and on some of his soundtrack work) as did Brian Jones (pretty sure it's on 2000 Light Years From Home, from Their Satanic Majesty's Request).

Whole Lotta Love for the Zeppelin one? That part of the song is one of my all-time favorite classic rock 'things' for lack of a better term.

Claudio Simonetti (of the band Goblin, and main composer for Dario Argento's films) wrote this ditty for Argento's God-awful 2012 film Dracula. The tune's decent enough though, if you're into the Evanescence/Nightwish sound:
