There are very few songs that "I don't care for", as Robwebster put it. However those few all have great performances from JP. Including Constant Motion, A Rite of Passage, Burning My Soul, or Never Enough. In fact, JP may be the only member who has never played something that disagrees with me.

Edit: It's not that I don't like it how it is, but I had to find something wrong, and that is Six Degrees's longest song (on disc one at least.)

Never Enough - Cool drums and keys.

Pull Me Under - Great vocals and lyrics. It's not that I don't care for this song it's just that compared to the rest of their discography it ranks a lot lower.

Scarred & Lifting shadows: Awesome bass intros!
The Ones Who Help To Set The Sun: Nice song title.
Light Fuse And Get Away: Funny chorus.

Actually those are the only DT songs I dislike  ;D

Oops, I forgot Wither and A Rite of Passage!

Wither has a nice guitar solo, although it's way too short.

A Rite of Passage has a good main riff and awesome guitar melodies in the chorus.

I like the opening verses with James and Mike going back and forth in The Shattered fortress.

The instrumental in Sacrificed sons is pretty good.

The opening riff in Lie is awesome.

I'll go one step further.  The Count of Tuscany shows excellent musicianship, great vocal melodies, killer riffs, awesome performances, and everyone is at the top of their game in their performances on this song.

I read through this whole thread repeatedly asking myself "whats wrong with that song?"... I'll never get most of you guys...

The Answer Lies Within - The string section is nice.

Build Me Up, Break Me Down - JLB's harsh vocals after the chorus are cool.

The riff in You Not me before the chorus is pretty sweet (even if it can't redeem the song...).

The intro to Outcry is positively orgasmic, and the reprise of the intro's chorus at the end is really nice. There are some other good parts here and there.

Pull Me Under has some nice bits, particularly the intro and guitar solo.

The Glass Prison (Why does everyone love this song? D:) has an AMAZING intro. The guitar arpeggios are phenomenal. But as soon as the vocals come in, the rest of the song goes down the hill...

Honor They father has some really cool parts and some really bad parts. The intro (especially the drum solo) is great, and there's some excellent keyboarding at times. Don't care much for LaBrie's rapping >.<

And I'm sorry, but there isn't a single good thing to be said about Constant Motion or Build Me Up. The only truly terrible DT songs. Also, why so much hate for Never Enough? Pretty good song in my book.

It's matter of taste. I don't like Constant Motion but guitar solo is great.

Well, I like all Dream Theater songs, but some of my least favorites...

Repentance has a great atmosphere and a lot of really cool ideas. 
The Great Debate has some awesome vocal passages, and I like the Tool-ish vibe of the whole song.
The Best of Times has a great intro and some really cool musicianship throughout. 
Just Let Me Breathe is quite catchy and pretty fun to rock out to. 
The Shattered Fortress has some great moments, particularly in Responsible, which is actually one of my favorite individual movements of the 12SS. 
6:00 has some truly wonderful vocals.

The Ministry of Lost Souls has a cool middle section
The Dark Eternal Night has good keyboard work

The King in Crimson

A Nightmare To Remember: All the various sections are actually kinda cool
The Shattered Fortress: The various callbacks to previous songs are neat
You Not Me: It's fun and catchy actually
Finally Free: It does a good job ending the album
The Dance Of Eternity: It's very complex
Burning My Soul: James sounds very convincing as a robot during the chorus
Constant Motion: It's pretty awesome live
Rite Of Passage: Also awesome live

New Millennium... Err... Well, it started out as an alternate version of Caught In A Web, so that's pretty cool.

To be completely honest, there is not a single DT song that I don't like.  Some have had to take time to grow on me, but DT is one band where I love everything.  If I had to pick my least favorite song from them, it would most likely be You Not Me.
