This is damn good, but i don't think Systematic Chaos is such a bad album.

In fact, i think 'In the presence of enemies part 2' is the best song they ever made.
'Just when you're through hanging on......you're saved.....'

This is a great list! There are definitely several that I think are wrong or open to other interpretations, but this is still excellent work.
Also, many of the older songs do have official meanings from the band listed online which have a lot more detail regarding the thought process behind them.

AMAZING POST!!  :hefdaddy
There are some songs I didn't understand the general meaning, but with this list It's easier to get them. Thank you

Also, I'm adding some information about some songs:

FAR FROM HEAVEN:
About pressure that parents are giving to their kids to let them become what they (the parents) want.

Actually I  remember Labrie or Petrucci saying this song is about homosexuality and the struggle that comes with the homophobic people surrounding them. The artwork for this song on the booklet gives a reference to this.

IN THE PRESENCE OF ENEMIES:
About a person that is dying, and he falls in temptation. He then sells his soul to the devil and fight demons, until he realizes he was wrong all the time and  takes his soul back.

YES! And it's inspired from a "Manwha" (The corean word for Manga or Comic) called "Priest", especifically from the fist volume.

You can see the similar words on this pages. There are more references and more pages, but these are the ones I like the most:

Quote
Don’t bother trying to find them
They will be coming to you
Fight, fight and destroy
Until you can’t take anymore

Standing on the Wetbacks of angels (?)

I just searched this up and there are no relevant results for this interpretation. It could work, but I believe that mikemangioy's interpretation is correct.
