Interesting.  I somehow didn't see this thread first time around.  Anyhow...
My thoughts exactly, but it's a very cool idea.

WDADU - Urgh, nothing really as the songs I'm not keen on are so spread out, but I guess Light Fuse And Get Away > Afterlife is the best.
IAW - Wait For Sleep > Learning To Live
Awake - Erotomania > Voices
FII - Anna Lee > Trial of Tears
SFAM - I also think the rule is weird, but fortunately for me my favourite is The Spirit Carries On > Finally Free, which are whole scenes in themselves.
SDOIT - The Great Debate > Disappear (very, very close though, could easily have been the opening 2 tracks)
TOT - Stream of Consciousness > In The Name of God
8VM - Sacrificed Sons > Octavarium
SC - In the Presence of Enemies part 1 > Forsaken
BC&SL - Wither > The Shattered Fortress (Again tough between this and the closing tracks, but this combo has Wither which is my favourite on the album, so it just edges it)

Cross-Album choice - Finally Free > The Glass Prison

Ariich is a freak, or somehow has more hours in the day than everyone else.

Nah, no conspiracy. Bands tend to do that all the time to encourage you to listen to the entire album and not just your favourite tracks.

WDADRU is great for those who like to avoid '89-Charlie, but the problem is that JLB wasn't on top of his game that night. The Metropolis jam makes up for it, though, and also shows how good Derek has become.

ADTOE - argh tough one!  Bridges / Outcry
I just don't understand what they were trying to achieve with any part of the song, either individually or as a whole. You know what? It's the Platypus of Dream Theater songs. That bill doesn't go with that tail, or that strange little furry body, or those webbed feet, and oh god why does it have venomous spurs!? And then you find out it lays eggs too. The difference is that the Platypus is somehow functional despite being a crazy mishmash or leftover animal pieces

You know what has the most amazing transition between songs? Build Me Up, Break Me Down -> Lost Not Forgotten. Admittedly, BMU,BMD is a weaker song on ADTOE, but that final string section is exactly the type of magic I crave from DT. The most haunting and tragic thing on the album. I wish DT would incorporate more of that atmosphere in the future. And then, the galloping, which flows seamlessly into LNF's piano intro. THEN THAT MAIN RIFF! AND THEN THE TICKLE SECTION! AND THEN THAT WHOPPER OF A CHUGGING RIFF!

Seriously, those 4 minutes right there (BMU,BMD's string section -> LNF's chuggy riff) are some of the best in DT's catalogue, I reckon. But that said, ADTOE's best "One-Two" is Bridges In the Sky + Outcry.
